Lost connection to server during query

Am receiving a 2013 Error when trying to connect to mysql via localhost using the query broswer. No problem connecting to the server host using the query browser via IP address. Have disabled the firewall to remove that as an issue. Both mysql -h localhost -u root -p and mysql -h 127.0.0.1 -u root -p work from the command line (both on a direct connection and using the tunnel connection). When using the SSH tunnel to connect to localhost only receive "lost connection to MySQL server during query".
Can someone give me some pointers on what else to check?
