Using the administrator over the internet

Hope someone can help me.
I am trying to use the Mac version of Mysql Administrator to connect my my MySql database, which is running on a webserver over the internet.
The webserver is running Windows Server 2003 - MySql has been installed to it successfully, and is being used on one of my sites. I normally connect to my webserver using Remote Desktop.
The administrator just says 'Cannot connect to server' and gives the option to ping the server - which is successful.
Do I need to open port 3306 on the server? If so, how do I do it?
