When restarting the service, blank password problem

When I stop the service and restart the server, it takes blank/wrong password for any user account including root. Only after I reset the password for root, then the passwords for all the other accounts work fine. What is causing this problem? I don't have the root with % host. And all users under user table in mysql database has passwords set. Please help! I don't understand why this is happening.
