Mysql Configuration

I have RH 9.2 with MySql 3.23 and I would like to upgrade to 4.1 which distro i should dload ?
Also I`m running curently a e-commerce site in PHP and Mysql on local netowrk just for testing. My mysql doesnt work fast. Every time the site is quering database it freezes for two seconds and loads the data. There is no traffic on my lan that could slow down the loading and the server is not under heavy load too. I tryed the same db and site on one of my freinds servers and it was flying. What can be wrong with that ? Would configuration of mysql slow down all the processes between php and mysql ?
