I suspect that auto.cnf is just the tip of the iceberg.
mysqld must have read/write access to the tree you give it for DATADIR. What is the "user" assigned to mysqld? Can you chown the DATADIR to that?
If my wimpy answer does not suffice, switch to the Install forum:
