I don't know why your myisam tables were corrupted...possibly from the database instance crashing. Don't look back at this point, just move forward as you're in a better position now with Innodb.

You're at no speed disadvantage now either. As your website demands more performance, re-architecting your whole application may be in order before you need to deal with your database. MySQL 5.5 with Innodb can take you a long long way.
