If the first query is always slow no matter what query it is, that's a function of the system you're on; we can't help you there.
If the problem is specific to the first query that runs, run the command Explain Extended (see the manual) re that command) on that query, and post the result of that along with the result of Sho Create Table for all tables referenced in the query.
