Don't know how HeidiSQL calculates db size, so I don't now what that diff means, if anything.
Are the my.ini settings in the two installations identical?
Are the table row counts identical?
If there are indications that data got changed, you can dump the new Db, run the results into the old server in a differently named db, and run left joins looking for diffs.
