The messages in the PROCESSLIST are often bogus; I would not dwell on that.

Alas, ALTER has not received much attention.

What version are you running? The latest 5.1 with the latest "InnoDB plugin" possibly has better handling of _some_ ALTER operations.

What ALTERs are you doing?
