I had this same problem - Installed MySQL5.1 and was able to get the Instance Config Wizard to launch, but then had a follow on problem... The MySQL service would not launch. I found a white paper that Chris Travers published that stated:
Note for Vista Users
The MySQL installation requires that User Account Control (UAC) is disabled. If you do not do this, the installation will fail when the system tries to start the service, even if the user allows the change... after installation UAC can be enabled again. The white paper gives step by step instructions at the following link.
