When you run the mysql server, you have to tell it where the data folder is, amongst other things, by specifying a location of my.ini, which sets datadir &c. Without it, the server now looks for the folder it tells you it can't find. (Why it defaults to looking in the %programfiles% tree is a mystery---that's a dumb place to store data.)
And in Windows, the mysql service is owned by a user called network_service, which needs to be able to see such folders.
