Alter query locking database

I m working on product base compny,in Our product is rich of many
funtioloities and leading solution provider in franchisee domain.
We have a funtiolity to add ,alter or delete fields,So we have to shoot
alter querys for that.
But due to these query other mysql db get slow down and some time need
to be killed query and restrt the tomcat.
Please advice how to over come from this problem.
Tomcat: tomcat 7.x
Mysql : Mysql5.x
