Can you please run:
$ sh -x ./autogen.sh
it will show us the execute commands.
The --trace ... and that automake is showing the usage of autoconf is very strange.
Can you please run:
$ rpm -Vf `which automake-1.9`; echo $?
0
it checks of the RPM which is containing automake is still intact.
