Chris,

you are probably using the modeling part, which is not designed to compare databases, but is rather a database design tool. It can be used to architecture the structure of a DB installation, but does not deal with DB content.

I don't know any tool that can compare entire database between servers, but you could just dump both and use a diff tool to see differences (provided the dbs aren't too large).
