I have the same problem (Workbench fails to stop the running instance).

When I try to enter the command in the "Stop MySQL:" field by hand, I get the following error message:

ERROR! MySQL server PID file could not be found!

I have a brand new install of 5.7.13 and Workbench 6.3.7 on OS X 10.11.5.

P.S. What is going on with the user and group both named "_mysql"? They are the owners of the "data" sub-directory under the "mysql" directory, but all of the other sub-directories belong to "root".
