Are the log files you're talking about ib_logfile0 & ib_logfile1 or are they different files?
InnoDB: Setting log file .\ib_logfile101 size to 48 MB
[Note] InnoDB: Setting log file .\ib_logfile1 size to 48 MB
[Note] InnoDB: Renaming log file .\ib_logfile101 to .\ib_logfile0
I have deleted these two files then I try to start up the database, but I still get a tons of lines in the .err document, and the ib_logfile s are recreated (of course).
