Thanks for detailed information, but I am confused, you are saying you click on "Configure Instance" in MySQL Notifier, then you start talking about a "Connect to database" dialog that appears in front of MySQL Workbench. Sounds like a MySQL Notifier dialog, not a Workbench one.
You can raise a bug at
http://bugs.mysql.com if you found a bug in MySQL Notifier.
If you think this is a problem with MySLQ Workbench please post a message in the MySQL Workbench forum.
