I will try what you suggested.

Another thing I tried was migrating the data to a VM on AWS that had less memory, less CPU power, etc with no Mysql tuning. However, it was running MySQL 5.5.X.

Put over 2X (1.4M) rows in the database and pushing transactions at it here never produced the wild result I was seeing on the other machine, it handled the load just fine.

I'd like to migrate this RH 5.8 machine to 5.5.X but there is no RPM for it and I tried a test install of Oracle's RH 5.5.X on another RH 5.8 machine and ran into nothing but trouble since it seems it isn't a straight-forward upgrade.
