binlog does not log any "select", for example.
If auto_comment is off or comments are controlled by the client c program, then it's possible that killing the client proc results in lost of data.
Do you have replication going? if so, it would be good to check if the missing data are on the slave server, if all update actions are recorded in the binlogs.
bugs? It's always possible. But, then it would be helpful if you can create an easily reproducible case.
