There is an "open table cache", which can hold tables open for a very long time, if they do not need to be evicted. If you don't use many tables, this could easily happen.

Shutdown by MySQL Administrator should be fine. As I said, I did not hear any complaint about table corruption due to shutdown. So the shutdown method should not be critical. Otherwise I surely would have heared something about it.
