Hi,

1.) For the case sensitivity see http://dev.mysql.com/doc/refman/5.0/en/case-sensitivity.html

2.) The load problem might perhaps be related to max_allowed_packet (a vague guess). See http://dev.mysql.com/doc/refman/5.0/en/packet-too-large.html

3.) One thing that might be relevant regarding weird results is solved in 4.1.12: http://bugs.mysql.com/bug.php?id=9188 but I'm not really sure that it applies here.

4.) A general problem could come from the character set support in 4.1. Your above SHOW TABLE is correct (DEFAULT CHARSET=latin1). Please check every table after every transition.
