Take a look of "Adding and Removing InnoDB Data and Log Files" at
http://dev.mysql.com/doc/refman/5.0/en/adding-and-removing.html.

I noticed that if existing ib_logfile* files different from that specified in my.cnf, mysqld will complain with that message and disable innodb engine.
