Are you using the same system username after you restored the time machine backup?

About the #2002 mysql problem, have a look here: http://upcode.tk/phpmyadmin-error-2002-cannot-log-in-to-the-mysql-server/

I did once fight with the problem too, the post solution resolved my issue.
