Solved my own problem. This is down to a new feature in Ubuntu 8.04 - One word should be enough to point anyone in the right direction: AppArmor.
Edit /etc/apparmor.d/usr.sbin.mysqld and add your path to the list of allowed writable paths, then restart apparmor. Problem solved.
