It is true, that the default setting has changed from 0 to 1 for innodb_flush_log_at_trx_commit, but it still won't explain that the same installation with the same setting imports slow on one machine and imports fast on an other, both running Win XP.
I will try to find out more abaout the issue, until then we must strongly discourage our clients to use MySQL v. 4.1.x :(
