Different filesystems?
Different defaults applied after my.cnf. Dump SHOW VARIABLES from each machine, then diff them. There will be a lot of new VARIABLES in 5.5, but you may be surprised to find some old ones with different values.
SHOW PLUGINS; on each machine.
