Mysql is very slow but using CPU <10%

Mysql is very slow at about 9:00pm every day.The count of php-cgi.exe processes increases from 90 to 1000 quickly. And I have to close my website.
But the CPU usage of mysql is just <10%. What's wrong with mysql?
