Just an update: I was able to get mysql_upgrade to run successfully by remove the performance_schema database, which it rebuilt. There haven't been any queries which took longer than 1 second to execute and there are no issues with swapping. That said, the script is still taking about twice as long to execute as it used to. If you have any other suggestions, I'd be really happy to receive them!
