Strange behavior of MySQL server

Sometimes MySQL takes up lot of time(more that a minute) to process certain queries when it should have done in less than a second. Because of this the other application keeps waiting for the query results and that freezes all the operations.
I am in a tech-support firm where we we need data in real-time to monitor agents various performance parameters.
But when this happens everything sorta stops. I am not able to identify the root cause of the issue.

So I want to know how would I go about finding the root cause and fix it. What should be my checklist to monitor MySQL server? Any help would be appreciated.


Some details:
MySQL v5.5.41
CentOS 5.8
Ram 128GB
HDD 500GB
InnoDB
