Not quite sure what you've done - but not finding the priviledge tables sounds like you haven't run mysql_install_db or fix_priviledge_tables (after an upgrade).
As for a running mysqld that isn't connecting to the cluster, my bet is that it's not configured to do so in my.cnf.
