If you really mean "DATABASES", then they are separate, and there is no problem. If you mean "tables", then you have issues of how the FOREIGN KEYS are handled. Start by showing us the CREATE TABLE for a sample pair of tables that are related. Are there are any duplicate keys between the two sources?

How was the backup taken? mysqldump? xtrabackup? Copying files? LVM? HotBackup? Other?
