Just to follow through, I figured out the problem. I needed the --innodb-log-files-in-group option in the mysqlbackup command. Here is the comnmand I used which restored the backup correctly:
mysqlbackup --backup-dir=/u01/mysql_backups/2013-02-11_08-53-47 --innodb-log-files-in-group=2 copy-back
