Early last year MySQL told our company in no uncertain terms that fixes, including security fixes, for the 3.x series were halted. So, I would plan on moving to the 4.0 series today because it's pretty compatible with the 3.x series. I would also look at moving to the 5.0 series soon, but that's a much bigger leap because of some client-server compatibility issues.
