In a nutshell, don't use WinMySQLAdmin. It has actually been removed from the distributions.
It is not needed, as the 4.1 install wizard on Windows takes care of installing the service and such.
And for admin, MySQL Administrator can of course do much more.

WinMySQLAdmin is confusing in what it says it wants/needs/does, so just stay away from it.
