In my.cnf, the settings need to be in the [mysqld] section.

You can verify the settings (after restart) via
SHOW VARIABLES LIKE 'general%';
SHOW VARIABLES LIKE 'log_output';

Is log_output set to FILE or FILE,TABLE?
