Time out from connections

I have a java swing application that relies heavily on data to do it's many calculations. For a certain action, there are times that the application will need to send consecutive queries to perform an operation. Initially when the application was written, we were running MySQL 5.0 and the application worked well. We then upgraded to MySQL 5.5 and are having issues where the connection is timing out periodically, it does not happen all the time. Sometimes it occurs after so many queries are sent and other times, it can happen when a user tries to login. I have hit a wall and cannot find any solution or any other issues similar to it. If anyone could please point me in the right direction, it would be greatly appreciated. Thanks in advance.
