Yes, the sanity check program could very well be opening a series of connections that would cause this error. Note that the sanity check program would have to be trying to connect via an external IP address (e.g., not loopback, localhost or 127.0.0.1). If the sanity check program and the application are running on the same machine, and MySQL Server is on a different machine, I would say it's extremely likely to be the sanity check program causing the problem.
