Database tuning

Hi. I'm working on a few apps that runs on MySQL database and need to do some fine tuning on the database performance. When i run my apps i found that the database would run for 99.9% of the CPU resources on my server. I rechecked the apps connection that i have and it seems like i'd close all of them pretty well after each execution. But still the database would take out most of the resources of the server. Any suggestion that i can improve the situation as the database would always be hanged if it continues. Any reference or suggestion on improving the database performance would help.
