At the very least, you'll have to correct for version-to-version incompatibilities listed at http://www.artfulsoftware.com/infotree/mysql_incompat.html which affect your application & database. In some cases you'll need to study the details at http://dev.mysql.com/doc/refman/5.1/en/news.html and http://dev.mysql.com/doc/refman/5.5/en/news.html.
