Thanks for all your suggestions!

To close this topic the solutions. De Debian 8 server used a 5.4 version of mysql, the ubuntu box is using 5.7. There where huge differences between the values of the variables. After downloading and using the mysql update tool for Debian apt installed 5.7. The query now finishes in a fraction of a second.

The Debian default mysql does not use Barracuda and a lot of settings where different.

I do not understand why the Debian repositories do not provide 5.7 as default, but all is performing well now.
