Proper order of rebooting a server with MySQL installed

Good day all. New to MySQL.

We are seeing a VERY LARGE .err file. According to our developers it is be cause of the way we are rebooting our MySQL Server to apply Windows Patches.

Was told there is a proper order when this needs to happen. My guess would be:
1. Stop MySQL
2. Apply Patches
3. Reboot the server
4. Start MySQL (if it didn't start already).

I am looking for confirmation that this is correct, and if anyone has any scripts out there that would allow us to "stop" MySQL using Windows Task (.bat files, etc).

Any help would be appreciated. Thank you!!!
