But is that the configuration file that the MySQL server is using?

To find out, examine properties of the MySQL service in services.msc.

And why MySQL would default such a location to a subfolder of program files, I've no clue---it seems unbelievably stupid. I suggest you find another location, perhaps in c:/users/your_windows_user_name?
