5.6 is past end-of-life. You'll have a hard time finding anyone here running 5.6 and thus able to test solutions to your problem. You need to upgrade to 5.7 then to 8.0.

Are these tables MyISAM or InnoDB? If the tables are InnoDB, post results of ...

Show Engine InnoDB Stasus;

... at the time the errors happen.

And if you post relevant messages from the MySQL error log, we may be able to offer suggestions.
