There might be a bug in the FK creation code. Could you create a bug report (http://bugs.mysql.com/) and add an copy of your access database to report? (No need for data if it contains confidential information, and two tables that show the problem would be enough).
This would make the debugging process much easier. You help would be appreciated a lot,
