It looks like your installation of MySQL is corrupted somehow and you are using 2 different server binaries at the same time.

If you do not have sensible data stored in the database yet I would suggest that you do a complete uninstall of the MySQL Server via Start > Control Panel > Software and then manually delete the C:\Program Files\MySQL\MySQL Server x.x directory.

Then, do a complete re-installation of MySQL Server 5.0 and try again.
