So I discovered the issue for thsoe who might run into this same problem. Apparently syntax in the backup file is determined by the version of MySQl Query Browser being used. They need to be the same on each Server for the syntax to match up. I thought it had to do with the version of MySQL being used. I used an older version of the Query Browser to create the original backup then of course I had a newer version on our new server. when I upgrade the Query Browser (not the same as the version of MySql being used) the syntax worked fine and I just had to be sure to go into the code in note pad and delete any commands deleting the table or creating a new one and just left the INSERT commands in the file so it inserted all my old data into my new one.
