Sorry about that somewhat rashly written bug report.

It turned out that the application cache between the web application and MySQL was responsible for what I called "inconsistencies". I need to erase the application cache before upgrading the web application. As you might imagine, an invalid cache causes a somewhat chaotic error pattern, hence I wasn't able to give you a clearer description.

If I had spent the weekend running diffs on both database dumps it would also not have helped, so I'm glad I caught the real reason earlier.

I fully respect your scepticism towards my intial report, I'd done the same, and it never belonged here in the first place, my bad.
