ALTER commands will do an implicit commit:
http://dev.mysql.com/doc/refman/5.5/en/implicit-commit.html

But you can rename several tables at once as an atomic operation:
http://dev.mysql.com/doc/refman/5.5/en/rename-table.html

Can you elaborate a bit more on what you are trying to accomplish?
