Then it takes 5 minutes to rebuild both of the indexes from scratch.

I have no experience with that flavor of PARTITIONing. (I am suspicious of it.)

16 fields in an index? Why?

Yes. I cannot predict which will be better.

Be sure that key_buffer_size is about 20% of available RAM.

93 partitions is a lot. Will you be DROPping 'old' partitions eventually?
