Mysqlqb,
I am having a very similar issue, except I can't even connect through the Administrator GUI.

I too can logon as root using the following on the command line
$ mysql -u root -p
but when I try to connect through either of the two gui tools I get the same exact error that you're getting.

I agree that it's not due to the pre 4.1 authentication methods. I checked the passwords stored in mysql user - they all start with an * and are 41 characters long.

I'm running fedora core 2
MySQL Server 4.1.10a
MySQL Query Browser 1.1.6
MySQL Administrator 1.0.2.0

If anybody has any suggestions, please share.
